Synopsis[]

A refinery in Megakat City erupts in a series of explosions and flames, the work of the four-eyed terrorist Morbulus. He and his jet also make quick work of the Enforcer Choppers that come in pursuit of them, prompting the SWAT Kats to take up the chase in their Turbokat. The two jets are soon engaged in a high speed, high stakes chase through the city streets, which takes them towards Megakat Refinery. Razor, however, hits upon a scheme to come up beneath their quarry using cloud cover, and saws through the underside of Morbulus' jet to allow them to seize him. They then drop the villain into Megakat Bay.

Unfortunately, when Commander Feral picks up Morbulus' flight suit, Callie Briggs discovers that the villain has made his escape. This proves particularly embarrassing for Mayor Manx, though he's in a better place than Morbulus, who enters a drain pipe only to encounter a terrifying, shadowy figure. T-Bone and Razor return to their base, adding another victory to their tally before doffing their flight gear for their mechanics' uniforms. Now revealed as Chance Furlong and Jake Clawson, the two turn on the news only to learn of Morbulus' escape, which Feral is blaming on their alter egos.

Callie then arrives to have the pair look at her car, and reports on events to the pair of mechanics. Chance tries to ingratiate himself with Callie, but she reserves a fond parting for Jake. Elsewhere, Morbulus finds himself in the lair of Dr. Viper, who is eager to obtain Katalyst 99 and further his plans of destroying Megakat City. Morbulus expresses interest in helping until learning that Viper wishes to break into Megakat Biochemical Labs, which is built like a fortress. Unfortunately, Dr. Viper is uninterested in his compliance, and instead splashes him with a substance that turns Morbulus into a giant bacterial monster.

Back at the garage, Chance decides to soup up the engine of Callie's car over Jake's protests, resulting in a small explosion. The two are then antagonized by Burke and Murray, who dump a load of junk in front of Jake & Chance's Garage and mock their downfall from pilot service before departing. Jake and Chance take solace in the fact that the two have no idea of their identities as the SWAT Kats, and that the load of junk seems to have just what they need to repair Callie's car. Unbeknownst to them, Viper and his bacteria are on their way into the city, and soon disrupt a ceremony unveiling a new statue of Mayor Manx.

Callie, on hand with the mayor, quickly jumps into action to get them to safety, ramming the mayor's limo through the bacteria monster only for it to reform as two separate monsters. Seeing this on their television, Jake and Chance quickly suit up and take off in the Turbokat. Callie and Manx are rescued by Commander Feral, who ignores both Callie and the arriving SWAT Kats when they advise him not to attack the bacteria. As a result, one of the monsters is split into another two, and all three then march on the labs.

Observing the creatures from above, T-Bone and Razor soon determine that one of the creatures is moving through the subway, and Razor deploys on the Cyclotron to counter it. He arrives too late to stop the beast from consuming a subway train but manages to give the beast a fatal case of electrocution using the line's third rail. Meanwhile, at the labs, Dr. N. Zyme is preparing a counter against the remaining bacteria, which are soon attacking the building. Chance and T-Bone manage to take out another bacteria monster, and an airborne Feral then fires N. Zyme's antibiotics weapon on the last one.

Unfortunately, Dr. Viper arrives inside the lab just in time to inform a doomed N. Zyme that his bacteria cant' be harmed by antibiotics. As Dr. Viper seizes Katalyst 99 and Callie, T-Bone and Razor are forced to contend with the last gigantic bacteria. They manage to take the beast out by leading it into some severed power lines, and then return to confront Viper and rescue Callie. Viper, thwarted, covers his escape with an explosion, but the SWAT Kats get themselves and Callie out safely. The only ones with reason to complain are Feral, who points out the relatively minor inconvenience of power loss, and Burke and Murray, who are apparently tasked with cleaning up the mess left behind by Viper's creations.
